My home button is like a tiny bit under the glass and what I can remember 2nd gen home button were supposed to be flat as the bezel?
If its working u didn’t screw too tight u may be missing the rubber gasket around the button or the glass on the screen u have may just be a fraction thicker than the original. It might also be not aligned properly where it might stick up a bit on one side and lower on another side…
